I have been during the Grand Prix. I didn't have any problems with the ferry queues or with immigration. Actually, I should say I had no more than usual. Ferries can be busy, especially around midnight as people try to get back to HK after an evening out (whether during the Grand Prix or not). My secret weapon is ... money. Booking super-class rather than economy class makes the difference between getting on or not getting on. The difference in cost is only a couple hundred HKD, so in the context of a night's punting, not a lot. But since it gets me where I want to go, it's worth it (to me at least).

Also, the punting seemed no busier or less busy than usual, to me. It seems that GPers are perhaps gamblers, but they don't overwhelm the punting scene.
